Philipp Guehring is probably the best person to explain this.
As far as I recall the idea of doing this directly is that signing up
as a new user is an interactive process, which requires more or less
immediate confirmation whether the e-mail address provided is working
or not. The standard MTA is used for most other cases where the webserver
needs to send e-mail but does not require an immediate answer.

Doing it only in the new user signup process would seem OK to me.
But I am not an application developer/maintainer ...
